As researchers look at smaller and smaller objects, it gets hard to measure quantities directly. To get around this, they typically measure a related quantity. One simple way to measure mass is to use a beam attached to a solid fixed substrate. When something is resting on the the beam, it will deflect and vibrate. The deflection will be related to the mass of the object resting on it, its distance from the fixed end, and the stiffness of the beam itself. Addition mass will change the frequency at which the beam vibrates as well, and the change in frequency will be directly related to the proportional change in mass.
